The map is there, where it should be in Europe - http://www.flightmapping.com/maps/europe/cyprus.
However, the map you were looking at doesn't have Cyprus on it, there is a replacement on its way very shortly. It is one of the bugs we are ironing out in adapting to our new website. Thanks for your interest in our site.

From the homepage, type in 'ten', and that will narrow it down, and link you to http://www.flightmapping.com/europe/spain/tenerife-south, the page which displays all routes.
If you use http://www.flightmapping.com/airports-pages/index/t, you will see countries first, then cities / destinations, and Tenerife is listed. due to feedback from yourself and others, I am asking our developers to look into listing these destinations in a single column, as I think four columns is hard to read.
The Europe map does not currently show the Canaries, this is something that I will personally be fixing this week.
The map for flights to Spain (and other countries in Europe) replaces a single map we used to show all routes on one, and we accepted that this was far too cluttered. Tenerife is in the inset on http://www.flightmapping.com/maps/europe/spain - although there is a glitch meaning the La Palma routes are not shown, and this does make it less clear. We could look into increasing the font size, or making the map pages wider.
Rest assured that we are making changes to the new site on a regular basis, but we do believe that it offers tremendous improvements on the former site, including the ability for users like yourself to give feedback and leave destination comments.

It comes down to how we bunch data. For example, if you search for flights to Milan, we can bunch together flights to Malpensa, Linate and Bergamo.
We could add this for the Canaries, Crete, etc. We have previously distinguished between the two airports on Tenerife (Ryanair briefly served North), but all UK flights go to Tenerife South.Islands always present a challenge to searching as some go by the name, and others by the chief city - but this is much more of an issue for Lanzarote / Arrecife than it is for Tenerife, as most people head for resorts in the south, not the city of Santa Cruz, which is much closer to North Airport anyway.

If you click on a route map (eg Czech Republic or Denmark) - and find that Belfast is not there, that is simply because there aren't any flights from either Belfast airport.

No, you are right, not sure how that one slipped through. All of our maps are done by hand, using base templates to start off with, but everything else if from memory. The only other thing I have to refer to is a table of routes (for the route maps), but I don't have any other references, as I like to keep distractions off when doing them. Therefore the mistake is all mine, and this will be corrected forthwith. Thanks for pointing it out!
